NEWS FLASH!! calories in DO NOT equal calories out.
I get so frustrated daily reading articles published by doctors, dietitians, and government bodies like  the nonprofit Institute of Medicine, the Centers for Disease Control and Prevention and the National Institutes of Health.  Repeatedly they toot the horn of Americans are eating too much and not exercising enough.  That calories in equal calories out, and to count your calories and everything will be O.K.  I call B.S. over and over.  I don’t want to sound like a conspiracy theorist here, but if you read and look at the plethora of good scientific evidence from independent researchers such as Robb Wolf, Gary Taubes, Matt Lalonde, Mark Sisson, etc., and compare it to the studies from government or corporate backed institutes, you will see a very clear underlying truth;  What those big agencies have been spitting out for years is wrong, and is the main cause of the obesity/diabetes epidemic, and what the low carb/paleo independent researchers are declaring is backed by a TON of research and is actually reversing disease like obesity, type II diabetes, celiacs, etc.  You can read this article from someone much smarter than me here.
